The only reason the Nikkes are women is because men were completely incompatible with the process of becoming Nikkes. Otherwise, most of them would be men. Both in terms of the military side and the infrastructure needed to maintain a city like the Ark, which are fields mostly dominated by men, and they would suffer the same treatment.
It has nothing to do with them being women; the point is the dehumanization of the individual since they are no longer considered "humans".
That is the narrative reason.
The commercial reason is that Nikke is a gacha with fanservice aimed at men, and men like looking at attractive women with nice tits and a big ass.
